3 From the Director The Institute of Computer Science is one of the very few academic institutions in Poland with the longest tradition in computer research & development, as well as in education. The history of the Institute goes back to the year 1953 when the Division of Communications and Radio Equipment was established at the Faculty of Communications, which was the origin of the Faculty of Electronics and Information Technology. In 1960, the Division has designed and built one of the first industrially produced electronic computers in Poland, called UMC1. Teaching in the field of computing and computers has started early in 1960ies, so that the first few M.Sc. degrees in Computer Science were granted in From then on, the regular curricula in the field have been proposed. Currently the Institute is composed of four Divisions: Artificial Intelligence (since fall 2016 when the Division was acquired with 8 scientists and 8 PhD students), Computer Graphics, Information Systems, and Software Engineering and Computer Architecture. In year 2016 the Institute has joined the Informatics Europe the academic and research community in Information and Computer Sciences that gathers over 100 institutions from the EU. The main activities of the Institute of Computer Science are focused on teaching of undergraduate and graduate computer science students, as well as doing research in the field of computer science. Main areas of teaching and research include artificial intelligence, computer graphics, information systems, data and text mining, bioinformatics, computer systems architectures, dependable computing and software engineering. This Annual Report summarizes both types of the activities of the Institute in the year We have graduated 90 BSc students and 60 MSc students. We are particularly proud of our PhD students six of them have been granted PhD degree. We have worked on 29 projects. In particular, we have been involved in 3 projects funded by the National Scientific Center (NCN), 2 project funded by the Ministry of Science and Higher Education, and 20 projects funded by commercial partners. Our cooperation with industry involves not only the Institute s academic staff but also our PhD and MSc students, who participate in the research projects. We have continued research on intelligent tools for the University Knowledge Base, which is now in regular use by all the faculties of our University, and additionally by other 16 licenced institutional users. The outcome of the research run by the Institute staff is well reflected in our publication record. In year 2016 our staff have authored and co-authored 102 publications, (one co-authored book, two co-edited books, and 99 papers in international scientific journals, conference proceedings, and book chapters chapters). Additionally, 3 Institute s reports have been issued. The research achievements of the Institute s staff are well recognized in the academic community. Our colleagues are invited to the programme and organizing committees of international conferences. They are also often invited for reviewing papers for renowned international journals. It is my pleasure to express my appreciation to the Institute s staff for their efforts and contributions in the Institute s achievements in teaching and research. 7 Annual Report 2016 of the Institute of Computer Science 7 1 GENERAL INFORMATION 1.1 Mission of the Institute The Institute of Computer Science is one of the six institutes at the Faculty of Electronics and Information Technology, Warsaw University of Technology. The main activities of the Institute are teaching of undergraduate and graduate students in computer science, as well as performing research projects in the field of computer science. The main Institute s research areas include artificial intelligence, computer graphics, information systems, data and text mining, bioinformatics, computer systems architectures, dependable computing and software engineering. Both, the research and teaching areas have influenced the organisation of the Institute: its staff is subdivided into four divisions, namely Artificial Intelligence, Computer Graphics, Information Systems, and Computer Architecture and Software Engineering. Each division has a dedicated set of computer facilities used for research by the Institute staff, and by students in performing their advanced projects, including the diploma projects. In addition to these four research divisions and their specialised equipment and software, the Institute also has a common Computer Laboratory, which provides system resources, know-how and the organisational framework for the teaching process. At the Faculty of Electronics and Information Technology the Institute is responsible for the teaching tracks in the field of computer science, including the track Electrical and Computer Engineering, which is provided in English. Our staff members are involved in supervising the BSc, MSc, and PhD projects. In 2016 we have awarded 90 students with BSc degree, 60 students with MSc degree, and 6 PhD students with PhD degree. In 2016, 70 staffers were employed in the Institute of Computer Science, including 59 scholars: 10 professors, 1 associate professor, 34 assistant professors with a PhD degree, 1 assistant and 13 senior lecturers. The remaining employees are the engineers, laboratory and office staff. 1.2 Noteworthy events in year 2016 On 14 th November 2016 Bożenna Skalska and Ewa Sztyber were honoured with Gold Medal for Long Duty Service. Two new postgraduate studies started in October 2016 at the Institute of Computer Science. These studies are: Data Science algorithms, tools and applications for Big Data-type problems and Big Data processing and analysis of large data sets. Data Science algorithms, tools and applications for Big Data-type problems are postgraduate studies intended for people willing to use knowledge contained in large volumes of data to support decision making, especially for analysts and decision-makers from the fields of finances, banking, insurance, production, marketing, trade, services, healthcare, energy industry, science and other fields of activity. The goal of the postgraduate studies Data Science algorithms, tools and applications for Big Data type problems is to transfer practical skills from the field of processing and analysis of big data to the students and to familiarize them with the role of data in the process of decision making using data as precious strategic assets. Big Data processing and analysis of large data sets are postgraduate studies intended for people who are interested in utilizing the potential of analysis of large

8 8 General Information data sets to support the process of decision making in business, science and other fields of activity. The goal of the postgraduate studies Big Data processing and analysis of large data sets is to acquire practical skills of analysis of large data sets, understanding the foundations, purpose and the field of application of the results of such analyses. In the course of the studies the students will be familiarized with the most important contemporary tools and technologies related to the issues of Big Data: Apache Hadoop and Spark from the perspective of programming (MapReduce), analysis (Pig and Hive) and administration, as well as NoSQL databases, elements of concurrent programming in functional languages and fundamentals of machine learning in the context of processing of large data volumes. The programs of both studies takes two semesters. TRIZ Future Conference is an international event organized by European TRIZ Association (ETRIA) since This year the conference was hosted by Wroclaw University of Science and Technology, being one of the first Polish universities that included TRIZ (Theory of Inventive Problem Solving) into engineering curricula. The article "Cause-Effect Chains Analysis using Boolean algebra" presented during TFC2016 conference has been recognized as the best scientific paper. Authors of the article are members of the Institute of Computer Science: Jerzy Chrząszcz, PhD, and Piotr Salata, MSc. Official diploma was handed by Professor Tomasz Arciszewski, involved in the TRIZ area for 50 years, and Doctor Pavel Livotov, President of ETRIA. Tomasz Trzciński, PhD, from the Institute of Computer Science was selected for the third edition of the New Europe 100 list, a list of outstanding challengers who are leading world-class innovation from Central and Eastern Europe. The project is organized by Res Publica together with the Visegrad Fund, Google and Financial Times. Tomasz Trzciński, PhD, holds a Chief Scientist position at Tooploox, a digital development studio. He has recently co-founded Remedio - a medical consultancy platform that aims at sharing medical knowledge to answer educational needs of young doctors and improve diagnostics accuracy with computer vision and machine learning. Warsaw University of Technology has launched polytechnic version for children, called PW Junior. Young students come from primary and secondary school. Almost like the real university students, children attend regular lectures, auditory and laboratory exercises and workshops. Each participant has also real student's index. Institute of Computer Science leads laboratory exercises and in the field of microcontrollers and computer graphics. Classes with students of primary schools were led by Krzysztof Chabko, Krzysztof Gracki and Rajmund Kożuszek. These included the basics of algorithms, binary representation of numbers and operations on them, as well as the design and implementation of one-bit adder. Classes with students of secondary schools were led by Krzysztof Chabko, Krzysztof Gracki, Henryk Kowalski and Marek Pawłowski. Throughout the year, students develop more and more complex projects. Classes had different themes: development kit C2000 Piccolo LaunchPad, software environment Code Composer Studio v5, generating a PWM control signal, a data collection channel for time dependency of digital signals, colour measurement system with high resolution circuit, handling of Piccolo processor series I2C module, a weather station with Tiva processor measuring temperature, humidity and atmospheric pressure.

Facilities: The computer facilities provided for the Computer Graphics Davison members and their students are mostly based on PC computers equipped with high-performance CPUs and GPUs connected to the Institute s network. Computer graphics laboratory resources include: passive and active stereoscopic viewing systems, VR equipment, motion capture system, green box virtual studio system, drones with gimbals and video equipment, various I/O devices digitizer tablet, 3D scanner, 3D printers, professional grade thermal printer, frame grabbers, video cameras. Several professional software systems are available on the laboratory computers, including: Autodesk 3DStudio Max, Adobe Photoshop and Corel DRAW Graphics Suite, Adobe Master Collection CS6. Computer Graphics Division is organizing seminars covering a broad range of imagerelated topics, ranging from research and applications to technology and art, focusing on computer graphics, digital image processing and pattern recognition. Artificial neural networks, structure optimization based on statistical tests, learning in neurobiological inspired networks. Reinforcement learning: automated skill acquisition from rewards. Statistical approach to machine learning including Support Vector Machines. Data mining: discovering useful patterns in data and transforming them into predictive models. Bioinformatics, biological sequences processing. Classification of images including filtering and segmentation. Facilities: The computer facilities provided for CASED members and students consist of many PC machines connected to the Institute s network. Moreover, the division laboratory is equipped with six servers (with virtualization based on VMware, Hyper-V and Xen), multiprocessor workstations with RAID disk arrays (comprising SSD and HDD disks) and PCs connected to local and faculty network. This equipment is dedicated for research purposes and students projects as well. In addition to this there is a special stand for experiments with multi-agent systems (embodied agents represented by small mobile robots), real time systems and sophisticated simulation platforms for tracing fault effects in computer systems. Various specialized software packages are available (locally and remotely) for research and educational purposes. CASED has its own IT infrastructure monitoring instance of the Icinga system. The collected dependability and availability data is used by students and research staff. In 2016 series of seminars devoted to dependable computing problems, embedded systems and software engineering have been organized. Members of CASED co-operate with other scientific groups (Institute of Control and Computation Engineering, Faculty of Transport, Institute of Telecommunication, Florida Gulf Coast University) and industry within various projects.

It consists of several laboratories dedicated to programming, hardware design, performing different software and hardware projects (i.e. diploma theses). Facilities: The resources of the Computer Laboratory are closely integrated with other computer resources of the Institute (the research laboratories, staff-members personal computers) into one, multiprotocol, heterogeneous network. This LAN consists of several main servers (IBM pseries, IBM x3650m3, IBM x3755m3, SUN X4600M2, Agilent N2X, LINUX, Windows Advanced Servers), common disk matrices (Hitachi), and a large number of PCs and workstations. All the computers at the Institute have full access to the University's campus network and to the Internet. The Software Group of the Computer Laboratory supports various operating systems (AIX, LINUX, Windows) and various applications (compilers, simulators, CASE tools, office programs, etc.), including advanced software packages such as Visual.Net Studio, ORACLE RDBMS, IBM DB2, IBM Rational, Eclipse, SQL Server, and many others. The Hardware Group of the Computer Laboratory is equipped with specialized hardware development workstations, each consisting of a modular microprocessor/hardware assembly system (SML3), linked to a personal computer. Oscilloscopes and development systems for several types of microprocessors are provided as additional equipment. As a result of a long term cooperation with Texas Instruments, the Hardware Group is equipped with 10 2-core DSP/ARM processors development kits (H52C1 Concerto control Card), and floating licences for the Code Composer Studio v5 have been obtained. There are ezdsp6713 Kit, TMS320VC5505 DSP Evaluation Module, MSP430 USB Debugging Interface, MSP430F55xx USB 80-Pin Target board, F28035 Piccolo Experimenter s Kit, Define C28343 Experimenter s Kit, Define C28346 DIM168 Experimenter s Kit, C2000 Peripheral Explorer Kit, Dual Motor Control and PFC Developer s Kit and C2000 Renewable Energy Developer s Kit in laboratory linked to the computers with Code Composer Studio v5 software. This equipment is used for digital signal processor architecture and programming courses, preparation of BSc and MSc projects, research and scientific work in the field of real time systems and ECG signal analysis. Our Embedded Computing Lab, created together with Freescale Semiconductor Inc., is equipped with the following modules: TWR-K70F120M kits (includes elevator and serial modules), TWR-LCD graphical LCD modules, TWR-PROTO modules, TWR-WIFI-G1011MI Wi-Fi modules, TWR-K53N512 kit (it includes elevator and serial modules), MED-EKG kit for the Tower system, TWR-MEM-PISMO memory module, TWR-WIFI-RS2101 Wi-Fi module, and a 100 seat floating license for CodeWarrior Academic version for MCUs.

Abstract: We propose a new solutions to increase the sensitivity and specificity of CNV and AOH detection methods, and improve the process of variants prioritization, through the integration of knowledge about the SNVs with information on structural changes. In particular, we propose a new method for the detection of rare, potentially

Head of the project No. UOM- 2014/13/B/NZ2/01248 OPUS : MICHAŁ OKONIEWSKI, PhD. Abstract: The application of cloud computing brings in the additional benefit of scaling up the genomic calculations, that have been recently a bottleneck over the huge amount of short-read data from the next-generation sequencers (NGS). Some of the proof of concept of genomic cloud computing have been already done and published also by the members of the project team. The SparkSeq software can process the genomic data on average 8 times faster than the academic competitors, who published their solutions in the beginning of The genomic cloud computing will require also a new set of standards for data storage, genome alignment description and processing. Probably the main initiative in this area is ADAM, a consortium of University of California Berkeley, Broad Institute and Mount Sinai School of Medicine. Those efforts will be closely monitored within the project in order to propose the compatible solutions on the level of primary (alignment) and secondary (statistical) data analysis. The scope of PerM-Cloud will focus on the three areas of genomics, which are also addressed in the research of the Medical Genomics group, led by Professor Płoski. Those areas are: *cloud-based optimization of the variant calling in DNA genotyping, *complete and efficient cloud-based data processing pipelines for RNA sequencing, *cloud-based statistical algorithms and methods for DNA methylation studies with the NGS. 04 March 03 March Implemented. Abstract: My research hypothesis states that such novel statistics can be defined and applied successfully to finding novel expression and differential expression regions within the groups of treatments in

This will be achieved by calculating the various nucleotide-level statistics of the expression level, described as the coverage of reads function defined over all the nucleotides in the reference genome. Game theoretical approach to determining a crucial nodes in the networks (Teoriogrowe podejście do wykrywania kluczowych wierzchołków w sieciach). Head of the project No. UMO-2013/09/N/ST6/04095 PRELUDIUM : PIOTR L. SZCZEPAŃSKI, MSc. Abstract: In this project we want to create a new model based on coalitional game theory, where each coalition of nodes has individual occurrence probability. This new approach will for example allow to examine different probability distribution of nodes failures. Additionally, we want to define a new family of centralities based on the generalized coalitional games. While the models based on coalitional games can capture simultaneous incidents occurring within networks, the generalized model will allow to capture cascading incidents. Another topic studded in this project is Owen value and its application in analysing social networks with community structure. 21 March March Implemented. 4.4 Other projects R & D Projects [Pro10] Classification of breast thermograms and detection the pathological changes (Klasyfikacja obrazów termograficznych piersi oraz wykrywanie zmian w takich obrazach). Abstract: The task of this project is development of the software that improve the quality and performance of algorithms for automatic thermal image interpretation and algorithms to detect changes in the breast thermography images. 01 December December Implemented. [Pro11] System for the measurements of size and shapes of small particles, analysis, archiving and visualization of the measurement results (Konwergentny system do wykonania pomiarów wielkości i kształtu czastek, archiwizacji, analizy oraz wizualizacji wyników pomiarów). Head of the project: ILONA BLUEMKE, PhD, DSc. Project for Kamika Instruments. Abstract: The aim of the project is to develop two types of mini 3D devices to determine the shape and particle size from 500 nm to 2000 microns in air and from 200 nm to 600 microns in liquid. The principle of operation of the designed analyzers is based on perpendicular setting two individual devices for measuring microparticles and adding a third measurement according to the measured time of particles moving in the measurement zone. This method produces three results describing three dimensions of particles. The measurement zone, consisting of two "parallel" light beams, is limited by diaphragm arranged perpendicularly to the movement of the particles. The measurement results describe the shape of particles according to the Zingg classification and/or any other. The results of the particle granulation distribution may be provided by the spherical, sieving, sedimentation calibration. Measurement can be carried out in air or in liquid. The project is divided into four parts. In the first part the method

41 Annual Report 2016 of the Institute of Computer Science 41 of measuring microparticles used by Kamika will be studied and the algorithm in the version which can be implemented in a computer program will be prepared. The formats of files written by measurement device will be also studied. The prototype module reading and analyzing data will be developed as well as the general system architecture. In the second stage the system architecture will be precisely described and testing methods proposed. A special system supporting the production process (testing, execution) will also be designed and implemented. In the third stage modules controlling the measurements will be developed. Last stage is devoted to research. The effectiveness and reliability of the system will be examined with the usage of the test platform. 07 February September Collective project. Implemented. [Pro12] Efficient and accurate nearest-neighbor search for binary local feature descriptors (Wydajne i precyzyjne algorytmy wyszukiwania najbliższych sąsiadów dla binarnych deskryptorów lokalnych).head of the project: TOMASZ TRZCIŃSKI, PhD. Project for Google Ireland Limited. Abstract: The project is focused on efficient nearest-neighbor search in the binary spaces in the context of collaboration between the Institute and Google within the frames of Project Tango. Tango technology gives a mobile device the ability to navigate the physical world in a similar way to humans. Tango brings a new kind of spatial perception to the Android device platform by adding advanced computer vision, image processing, and special vision sensors. One of the key aspects of Tango is the recognition of previously visited places using image-based geolocalization technology. In case of Tango, this is done by first capturing the information about the surrounding environment and then matching incoming images with the pre-computed 3D maps. The environment is represented with models consististing of sparse 3D point clouds which are estimated using structure-from-motion (SfM) algorithms. Since SfM reconstructs each 3D scene point from multiple image observations, each such 3D landmark is associated with a set of local image descriptors. Given a novel image together with features extracted from it, the camera pose w.r.t. the 3D model (map) can be computed from 2D-3D matches between image features and landmark positions using absolute pose solvers. To obtain these 2D-3D matches efficient and accurate correspondence search techniques, such as nearest-neighbor (NN) search, are inevitable. Since in the context of Tango extracted descriptors are binary, it is important to find efficient techniques for nearest-neighbor search in the binary spaces, and this is exactly the topic of this project. 01 November October Collective project. Education Project [Pro21] Norweski Mechanizm Finansowy Innovative Polish and English Graduate Studies Programmes in Computer Science (Innowacyjne, polskoi anglojęzyczne programy studiów drugiego stopnia w zakresie informatyki). Head of the project No. FSS/2013/HEI/W/0094/U/0057 HENRYK RYBIŃSKI, Professor. Abstract: The decrease in the number of students studying in English is a fact that greatly hampers the implementation of international student exchange programs. This semester we conducted an experiment, in which we opened two courses in English only. It confirms that such courses are interesting for Polish studies students (in both cases, the number of listeners reached a number of sites on the course). The introduction of courses in English into Polish studies program can solve the problem of too small a number of listeners in the English courses, while integrating students in English and Polish programs. The introduction of new courses is an obvious element of constant adaptation of teaching program to changing market needs. The first of the proposed courses: Internet of Things is a response to clearly visible for some time trend for miniaturization, simplification and specialization of digital devices. This proposal is unique, because it combines areas traditionally distant from one another: hardware and low-level software design and possibilities and resources of a global network. The second proposal, seminar Innovativeness in ICT connects directly to the third objective, which should increase student involvement in projects development and the acquisition of knowledge. Observations (e.g. theses solving a specific problem, participants in the different competitions) indicate that the possibility of implementing a complete design that can be used immediately, significantly increases the willingness of students to work. 05 May March Collective project.
